There is no direct ferry route between these two cities unfortunately. You could go via Victoria if you wanted. But I've heard the train is nice Vancouver - Seattle and vice versa (Amtrak)... Or you might need to do the bus - which isn't much fun. Be warned, you might be dumped on a bus from Seattle to Vancouver if you don't get the timing quite right - watch carefully.
